Independence Day was a good watch but the whole interfacing with the alien computer an uploading a virus just ruined it for me.

You could also assume Jeff Goldbloom's character was aided by the scientists studying the smaller ship in order to figure out how to interface with the mothership.
He obviously just installed alien_mothership.lib and statically linked it along with putting alien_members.h in his compiler's header folder and just read the documentation finding the function void destroy_self(). Duh..

I don't know about the ordering of the movies but here are my favorite ones
Bourne trilogy,
Matrix trilogy,
LOTR trilogy,
Fight Club,
Chronicles of Riddick,
Kingdom of Heaven,
Zeitgeist: Moving Forward (more of a documentryish movie but still excellent imo)
Bruce Almighty
V for Vendetta
Oceans Eleven
